Hi Incite23,
  You can control the order from the Category page.
BTO > Manage Categories & select the category of BTO items you want to order.
(This is GLOBAL - so usually the best place)
You can also control the order in the Product Configuration page where you add the BTO Items. - After they are added there are boxes down the left which contain "0" by default - set them how you want. (This is at Product level).

FYI - If you globally add a BTO item to a range of products it always gets an "order" of 0.
If you add it to each product individually then it gets the next number (So if you have order the items 1,2,3,4,5 the next one added will be set to 6).

I see that you can specify how categories should be ordered on the storefront, but can you set a specific order for the BTO items that appear in the drop-downs on the configuration page. I found the page that allows you to set the order for BTO items within a category, but it does not seem to effect the drop-downs. It only lists the items in alphabetical order.
