We experienced the same thing... i think it has something to do with the server. Just noticed that under other payment settings it has a "save" button under paypal express it has an "update" button.

? Have I missed an update file??

Under paypal express settings, we have the check box ticked for "process orders when they are placed" set payment status to "Paid". 

However it is not marking them paid, they are showing as "Pending"
