We have developed an altered category admin and category navigation generator that does what you propose.  This store is v3.51 so if you are in v4, the mods could be carried forward to your version.
 
This category exists in the database:
http://www.systemthree.com/store/pc/Projects-c42.htm
 
However, because "projects" appears in the "other links" section, and the sub-projects are linked (just as you are proposing) from various interior pages, they did not want "projects" to appear in the generated category navigation.  So we set a flag that allows the category to NOT be generated to the category navigation.

I think a nice feature would be to show/hide category in navigation.  This would be different than the hide a catageory from resaler/wholesaler as checking one of those more ore less deactivates the category...but often times it is nice to have a category that  you want to do a custom link for elswhere without "locking out" the category.
 
I am happy to see this feature on the custom pages area!
