I just tried this on the v4 development site I was encountering this issue on, and now everything lines up as per the ordering in the CP.
 
I suspected that was the issue, but thank you for saving me the time to go dig around for it.

On v4 they can order them, but the query isn't correct to have them display in that order. I ran into the same issue myself and guessed this was the issue, but just hadn't got time to dive it on it.
 
EI needs to fix this on v4.1 now that they've introduced this new functionality in the CP for content pages.

Hi All,

I'm on version 4 and have been unable to figure out how to change the order for my content page links. I have set the order in the manage content pages but that doesn't work. I noticed that in my header.asp file where it appears to be calling the content pages there is part of that line that says ORDER BY pcCont_PageName ASC;". Is there a way to change that to have it ORDER BY the order set in manage content pages?
