The upgrade from 2.x to 3.11 will be several steps.

Based on a store I upgraded from the same level you came from, the upgrade wizards will likely be as follows:

Are there particular files I should look for to ensure they are truly being updated.

The upload via FTP process took over 2 hours yesterday. I'd like to ensure my time is spent well, and that there isn't another issue going on.

And I know that new files did upload, the entire admin is new looking. But it never prompted me to go through a wizard process.

I'm trying to upgrade from 2.76 to 3.03. I uploaded the 3.03 files to my server, logged into my admin, and the Upgrade Wizard did not automatically start, as the documentation said it would. I'm getting errors when trying to update imagery now and I think it's because I have not completed the upgrade wizard.
